Keep the wheel on, the engineers at BMW calculated the exact thickness of a cut out washer jug, then placed the rear diff drain plug that exact distance from the tire sidewall. This is assuming you have the stock wheel and tire combination. ;) Valve clearance and end play are pretty straight forward...

I would think it would be better in the long run to get an R1150R or R1200R and put a Sargent seat and Ohlin shocks on it, then to substantially modify a 99 GS for street / track riding.
