I'm a bit embarrased to be asking this but here goes.
With respect to my wire harness replacement project, I took pains to take a lot of pictures and labeled every wire - or so I thought. In spite of my efforts, I somehow forgot to label one wire. This particular wire is in the branch of the harness that has one of the 2 connections to the alternator. As you'll seen in the picture below, it seems likely that the wire in question is the main connecting wire to the alternator. What's go me questioning that though the color - all the larger gauge hot wires are red and this one is black.
Has anyone had their tank off recently and had a look at the connection to the alternator? As noted above, it's pretty likely that this is indeed the connection to the alternator. If it's not though and I try and start the bike up - well, I actually don't want to think about what happens if that's the case.

Pulling the tank off Mrs. Sweatmark's Roadster today as part of conversion to stock (anticipating trade-in for another bike).
Will take some pictures of this part of the harness for your reference.

Here are some pics of our 2002 Roadster wiring harness. The wire bundle that contains the brown wire also contains the larger gauge wire with eyelet that connects to the alternator post (left side of bike/alternator).
Hopefully these pics help, in spite of poor BlackBerry camera quality.
I'm holding a weird stub of wire bundle in that last pic, much unlike the wire harness on my Rockster.

Do an Ohmmeter test from that black wire heavy terminal to the battery positive cable. I bet it reads zero Ohms.
