So two things: I did like I shoulda done 2 weeks ago and I re-purchased a Clymers manual, second I bought another transmission.

It's a low mileage Rockster Tranny. Just like mine. ~23k miles on it.
One of the reasons I paid $150-$200 more on this unit was I could see the input splines, the seller posted multiple pictures. They look perfect.
Overall the unit looks good, It looks clean despite still being a little dirty. The shaft seals look good & clean. Shifter splines are clean. No evidence (e.g. discoloration) of any leaking around the slave clutch (although I'll pull it out and inspect it anyway)
I have two options: (1) I can crack open the tranny box (sounds kinky) and inspect the gears, admittedly, I'm just sure what to look for other than metal shavings/etc. (2) I could say five hail Mary's and mount it.
I think Option #1 is the most responsible, but maybe I'm overthinking it. Let me know your thoughts.

So, how did (over)torque damage transmission? Guessing it's stripping thread at attachment point(s)? No possibility to use thread inserts?
Have you watched the spline repair YouTube from Independent BMW Service? Looks like the tricky part of the transmission work is alignment of the three shafts during reinstallation. Obviously possible without the factory tooling, but tricky nonetheless.
What about just flushing the new tranny via a couple oil changes (manually rotating the gears), capture discharged oil and filter to inspect for wear metal?

I cracked it at the swing arm...I confused the 150nm pin for the 9 NM pin. It split the rear case at the threads straight through.
It was a foolish mistake....something about patience being a virtue.

Turn it with you hand and if smooth and shifts and the oil is clean install.
I don't know if you have ever had one apart but you really should know what your doing...really.
No offence intended but if you messed up a simple torque problem with the swing arm install..well....that getrag is not for amatures.

As far as Tranny's go, I've rebuilt three. That said, Never a BMW. I didn't know if there were tell tails other input spline shaft etc to look for if I opened it up.
Forgive me if it sounds like I'm being defensive, in fact, after re-reading this post, the entire writing is defensive argument listing extenuating circumstances for my mistake and listing my modest mechanical bona fides.
I'll take you at word that "no offense intended" was genuine, although my BS detector is going off.

I've watched the spline repair a couple times on youtube, I was planning on doing it in about a year when my bike would have roughly 45k on it. Chris Harris has a couple videos about it.
Like everything else with the bike, it fits like a puzzle. I plan on making some guide pins this weekend to help slide the tranny on & off. I know some folks do the spline lube every year, so I'll make sure I go back and read their posts.

OUCH.
while its out.. I would order: both input seals. output seal AND the gear indicator switch seal. inside of the getrag is normally fantastic. Just the splines and seals are kaka. so those are ok i wouldnt worry much.
finally dawned on me why I had trouble visualizing your crack... I took out the tranny and swingarm as a unit to inspect my splines.
while its out.. I would order: both input seals. output seal AND the gear indicator switch seal. inside of the getrag is normally fantastic. Just the splines and seals are kaka. so those are ok i wouldnt worry much.
finally dawned on me why I had trouble visualizing your crack... I took out the tranny and swingarm as a unit to inspect my splines.

I took off the swing arm because I thought there was a little play in it, plus one of the seals was leaking from the Tranny. I had what looked like a small trickle of (smelly) jizz come down the swing arm.
Either way, it looks like that problem will get solved this week.
