Need More help please
So I posted a couple of weeks ago that my bike was running erratically after having to fully recharge battery (left lights on after working on it). I thought it might be my motronic control. So I removed fuse #5 and opened throttle a couple times and bike still wont even idle. Am I doing something wrong? Do I have to ride a couple of times after doing this to get it to register? I havent tried to ride it for a couple of weeks because of the way it was running after recharging battery and am going crazy. Any advice would be greatly appreciated..

Before moving the throttle idle/full/idle was the ignition key AND the kill switch ON and in Neutral?
Are the battery terminals tight?
Was the battery fully charged?

I have difficulty understanding what you mean by erratically......idling low? not idling at all? surging at idle? If the bike was running well before the charge, nothing you did will lead to what you are experiencing.
Unless, as CycleRob indicated, loose batery cables or a throttle cable has come off the adjuster by the TB, usually on the right side.

I had posted a week ago or so about surging issues and after reading this post and boxermania's reply it remindied me that I have noticed a "surge" at idle. the rpms fluctuate 100 - 200 rpm while resting at idle even when at full operating temp. Not to hi jack, but what could that indicate and how would that be part of a surging issue? Agian sorry to jump in, but as usual some one elses issue sparks the thought process in considering your own issues.

The bike will not idle at all. When in gear it feels sluggish (almost like im running out of gas) until Im hit 5th or 6th gear.

Another thing came to mind, have you checked the gaskets at the spacer between the TB and the head, they have been known to leak after many hot/cold cycles and allow ingress of unmetered air (past the TPS) causing a lean condition. Try spraying some WD-40 around the spacer and see if the idle/surging changes any.
